I think it works something like this, although I haven't tried it myself yet; leave the bits that you want to be transparent as transparency (i.e.: not doing the old "fill all the background in 'n' and selecting 'n' as the colour to be transparent"). Then go to the 'Save for web' option and make sure the little 'transparency' box is ticked.

Should work anyway!
