Is there a way to have a hyperlink to an Excel document sent in an email to open up in Excel instead of IE ?
 
Try sending it as an attachment instead of a hyperlink. As an attachment, it should open in your pc's default for the file extension for .xls, which should be Excel.

You could possibly send the hyperlink, but the recipient of the email would have to have access to the drive on which it's stored.

if it resides on a lan...then


file://server_or_drive/path/my_file.xls

if you have spaces in the file name then you'll need to enclose the string in a bunch of quotes or insert %20 in place of the spaces
 
Have you tried...
My Computer - Tools - Folder Options - File Types
In the list, click .XLS Microsoft Excel Worksheet
click Advanced button
click to clear the Browse in same window check box
click OK
