How will upgrades affect hotfixes?

Hi,

I was wondering, say we distribute v1.0 of our application (and we keep the MSI file for later use), then further down the track we distribute v1.01 but not as an MSI Update but rather say a "hotfix" for the exe(compress and send) then later we release v1.1 with an MSI Patch would it only work with hte v1.0 or will it still update it?
