I've downloaded a web site. But although I’ve choose to work offline, there’s always the following message:

“The web page you requested is not available offline. To view this page click connect”

Then I click stay offline, and I see the page. The message appears every time I choose another link on the web site.

Is there a way to stop this message?

Check your View. (Alt-V). You probably have "as Web Page" checked and that is causing some active content to be shown.

You need to reconnect and do an (Alt-V,c), then open Notepad and search for SRC=. Something in there will be non-local requiring an active connection.

You can remove the references from the source, but as long as there are active elements in the page(s) you have stored it is hard to remove the notification.

I will also warn you that a great deal of spyware is often found in web pages, and these "demand" a connection.
