How do you restore a logon script using Backup Exec 9.1 without doing an entire system state restore?

Pretty easily, this is not really documented anywhere, but I have had to do it a couple of times.

1. Select System State to be restored.
2. Under file redirection, check to redirect and pick a directory. There will be a warning saying that this should only be done by advanced users.
3. Run the job.

Check the directory specified in step 2. It should be in the SYSVOL directory.

Will this not overwrite the registry on the machine that you redirect it to?

no it won't because you are doing a file redirect on the system state.
