Let me understand your question

You have a mapping in 5.1 repository (rep51), which you wanted to move it 6.1 repository (rep61)

Soln:
Take a copy of the 5.1 repository(rep51) and restore it in the 6.1 by upgrading it(upgrep61). Now there is two repository in 6.1 (i.e rep61 and upgrep61) from here you cud just cut and paste the mapping.
