how to create an isolate application pool

Hi,

I'm using Wise for windows installer 6.1. I know how to create website and virtual directory for a web application. But I also want to create an isolate application pool for the application upon installation (By default it goes to DefaultAppPool). The environment to be deployed into is Windows Server 2003.
Since I'm quite new to Wise, is there a setting in Wise I can use? Or do I have to do it through scripts?
