How to change a *.qry file?

I am using Crystal SQL Designer to create SQL Queries which are saved as *.qry files.
1. How do I put those in my Crystal 9 repository?
2. Should I just use them from the Crystal Queries section? I have done that successfully.
3. I can't get the report to change when I change the *.qry file. I can't delete the *.qry file either and Refresh doesn't help
 
Crystal SQL Designer is no longer supported (version 10), and was never a great idea.

If you change a Query, you must go into th Database->Verify Database within the report to refresh the data source.

You'll be better served to bite the bullet and create database Views to replace them, or many shops use MS Access and link the tables in, and then build a query for use by Crystal, which is particularly useful when linking disparate data sources.
