How do you control your Search Index?

I am in the process of upgrading and enlarging an existing website, and have set up a separate domain for beta testing.
The domain names are the same, except that the existing site is .com and the beta site is .net. When testing is complete the domains will be mirrored.

The problem I am encountering is that the search results in the .net site are being returned all return links with a .com url instead of .net. My suspicion was that the index created by Index Server was based on an old index created before I recalculated hyperlinks. I recalculated hyperlinks and text again, and same result.

Perhaps I am missing something, but I thought the url returned in search results comes from the current page url. Does anyone out there no why my search results are returning with the .com urls, and how I can fix the situation?
