How do I clear Pending Files Operations - Program Install Problems

We I try to install a new program on my 2000 server, I get the message - Restart the computer - pending files operations - BUT after restarting the server - same message! HOW DO I CLEAR THE PENDING FILE OPERATION STILL RUNNING ON THE SERVER?
