I bought a script and installed it twice on my server but in different folders AND the other day the company emailed me and told me I was in violation for not paying another license. I went ahead and paid them BUT how did they find out that I installed it somewhere else? Are they accessing my server??

How did they know I installed their script?

No the program has a built in function to email the producer whenever it is installed. They cross reference this with a database of paid customers. It is quite easily done acutally. They probably have a bomb in the script that they can interact with over the internet if you dont comply with registration.
