Hiding the command prompt when making System Calls

I know that it's bad practice to make system calls but Programming isn't one of my strong points and i found that system calls was the easy way to do what i'd been asked. However the HCI of the program is affected by the constant flash of the command prompt whenever a system call is made.
Is there any way that this can be hidden from the user?
Any ideas much appreciated.
 
How are you making the system call? CreateProcess(faq101-1954), ShellExecute(faq101-1952), and ShellExecuteEx(faq101-1953) have different options to control the command window.
