HDD seems dead, could it be the controller?

This computer would go into a 5-hour scandisk session after a normal shut-down. Then it failed abruptly and went into a black screen stating that it found an invalid startup disk. I rebooted with the Win98 startup disk and it could not find the hard drive. Purchased & installed a new HDD. While useing fdisk to partition the HDD, it went very sloooo Could the HD controller be bad? or the motherboard? If it is the motherboard, how could I test it? Thanks for any advice.
