I have 3 OU's that needs to use different GPO's.
Should i create 3 new ones and ignore the default domain GPO incl the SBS logon script and create my login scripts to map drives etc.?
I would add 3 GPO's but make the settings add to the default policy and logonscript rather than replacing them the SBS default policys are quite comprehensive for the correct config of sbs to run .. make sure you create the ou's under mydomain\mybusiness\users
No you shouldn't ignore the default. You may want to modify it though to accommodate your drive mappings. See this post for a great template you can use to accomplish this:
I personally always provide the advice to only set the password policies in the default domain policy and for any other settings you wish, create a new GPO.
You can remove administrative overhead of having multiple GPOs by removing unneeded ADM files or by creating custom ADM files. Refer to my FAQ for some additional details. faq329-6116

Just to be clear, I wasn't suggesting that the default domain policy be modified... but rather the SBS_LOGIN_SCRIPT.bat file -- the default login script.
