ftp file transfer times out

I have set up an ftp server which works for users downloading small files. When files are very large, I get time out errors and the transfer aborts. Is there some kind of size limit in ftp or does the ftp server have problems.

Users are logging in through IE with the standard URL format, e.g., username:password@mydomain:portnumber
 
I once had a similar problem.
A large file took about 3 minutes to transfer.
research on the FTP Server showed that there was an output-Timer set to 3 minutes. This meant that if there was output from the FTP server to a Client, and the output took longer than the configured output-timer, the FTP server closed the connection and wrote an "OutputTimer timeout" entry to his Error log.
At one Client the transfer took 2:57 and at another Client it took 3:02. The last Client got a corrupt file, the first Client got a good file.

Try to find out if your FTP Server has a Output-Timer set by default.
Try to find out if there is an Error log with the "OutputTimer Timeout" message.
