Front Page can't see Extentions on Server

I have installed, uninstalled, reinstalled front page extensions on my new servers, but the front page app. on my system refuses to see it's there, and I'm unable to publish anything. We've been ftp'ing files, but someone told me that would have made it worse.

Do I need to delete everything on the site in order to get the publish function working again?

Once you FTP, you will most likely break the server extensions. Reinstall the server extensions and don't allow anyone to ftp.
