We're in the process of installing a new Exchange 2003 server into a 5.5 environment.

Originally when we began to do this we ran the Forestprep Check and Domainprep Check, however when we did this we ran into a problem where mailboxes were not linking to user accounts anymore. We didn't go any further when we ran into this issue, have been searching for help on it.
But it seems to have fixed itself...

Anyway, my question...
Is there any reason Not to run the Forestprep and Domainprep Checks again?

You would only run them once. If the process ran sucessfuly you don't nead to run them again.

okay, but if we wanted to run the Forestprep and Domainprep over again would there be any reason not to?

for example... would it cause anything bad to happen?

I would say to verify that it ran successfully via the link I supplied. If not, then there shouldn't be a problem running it again. But I wouldn't unless there was a reason.
