Folders and Files just disappearing

I have folders and files just disappearing. At night the back up sees them and in the morning they disappeared. We have also been in our Distribution/Manufacturing application "Macola" and it has stopped working. The program files just disappeared off the server. An undelete program does not see them. No virus or Ad ware can I see on the Server. Any ideas? It's on a RAID 5.
