Firstly take a clean fresh floppy.
Format it in windows 98.
Make a windows98 system diskette(go to start-settings-controlpanel-add/remove programs-create disk).
Now boot the system with the HDD that is giving problem with the disk.
At the command prompt after booting type FDISK.
When ask for large disk support click Y.
Now go to options 3 (delete partition)
In the 3 option go to delete the non-dos partition and delete the NTFS [partition].
If this does not work you can even try out booting from a bootable windows nt 4 or win2k bootable cd and then deleting the NTFS partition.
Again if the same error persist you can even low level your HDD by using the proper disc that comes with your HDD which carries a third party format tools along with it.
