Files Disappearing/Permission Probs with Client

I've had this prob for 2-3 years and every now and then I spend an hour searching for a solution then give up. Now that I'm getting ready to make the move to Winserv 2012 R2 I better sort this prob out before I make the move, don't want to see the prob carried over to new server. I work on a client directly connected to the network server and a remote client. I have a mapped drive to the Server with all my files, and the remote client accesses that via offline files and a VPN connection. The remote client is fine but the client directly connected to the network has had issues with files not being visible nor able to access, and also permission problems moving sub-directories around when house keeping. The problem client can see the files when they are originally saved, either by the client or the remote client, but when they are opened by the local client, altered and then saved, they disappear. Opening them from another source on the prob client, altering again and resaving to the mapped drive brings up a warning to overwrite existing file, so prob client knows the file is there, even though the prob client can't see it or open it again.

Note: I can save from the prob client to the prob client's hard drive, or to skydrive, no probs, just the mapped drive. It seems to be mainly office files but also pdf's sometimes. Attempting to move sub-directories after a job is completed does not work, even though there is no warning. The sub-directory structure is up to date on the remote client but still shows directories not moved on the prob client.

Server is sbs2008, client is win 7 ultimate, remote same.

Anyone have any ideas on what it is, or how to fix?
