Exchange server placement

Dear All,
I have a one Forest with Root domain and two subsequent child domains in my setup.
I am not quite sure where to put the first exchange server so in our test scenario, we put it in the Forest root domain and then put Exchange servers (part of the same organisation) in each of the child domains. However, we found that if we take down the Forest Exchange server, all the other Exchange servers go down.
Is there a way to get this working so that if the Forest Exchange goes down, it doesn't take down the rest of the organisation?
