you can create to bath files
one to send the packages to an FTP server from the stores (this will need to be on each store)and receive packages from the EM Server, the other to access the ftp server and receive the packages to the EM server and dump the generated packages by the EM server to the FTP server

If you have enough stores you could look into a product like Vigilix. They have very useful software for monitoring and remote support, plus they have plugins for things like handling EM packets. Very useful. Don't remember the cost, but I don't believe it was too high.
