Althought my problems were not identical here is an I deal. I once had a machine that would seem fine while you were manually doing stuff, but automated jobs that ran over night had about a 50/50 success rate. My problem ended up being the scsi driver for the scsi card. The one NT loaded kinda worked, but once I loaded the exact one all worked fine. Hope this helps.
