Duplicate Links even though it was not checked

Just discovered how to make a Web Site Map and got a lot of duplicate links even though I had unchecked the "Duplicate Links" box. Has anyone else used this feature? How "true" does it work? Seems as though it got confused and repeated the same thing over and over. Any tips & tricks out there on this particular feature?
