Dual application instances started

Environment: Citrix farm of 3 servers on Windows 2000, running Metaframe XP 1 SR 4
Situation: Applied Windows 2000 hotfix for an application issue, resulting in Citrix issues. Applied SR 4 resolving the then current Citrix issues.

Now two seperate issues have appeared;
1) Occasionally users get the message when logging in that the registry size is two small. We applied Windows fix for that last night and await user response for fix results.

2) Applications, such as Excel, consistently now open up with two instances. So a user starts Excel and two instances of Excel show on the task bar. The application cannot be minimized.

Anyone have any suggestions?
 
For the dual instance problem, why not just set the application to only being able to have 1 instance of the program running per user? Thats what we did to avoid users accidentally (see: continously clicking on an app until it shows up) opening up more then one instance of a specified app.

Go to your Management Console. Find the app. Riht click -> Properties. Under "Application Limits" select "Allow only one instance of application for each user.
 
Issue is not that the user is starting more than one instance. Issue is that more than one instance starts. Application limits are set to one per user, but two instances start. The two instances are somehow connected, closing one closes the other. The next attempt we are making to correct this will be to remove the published apps, then uninstall and reinstall the affected applications. I'll note if the action makes the difference.
