I am running Windows 2000 Server with active directory set up and running. When logging in on certain systems I get the error that the Domain is not available?

ensure that the DNS ip address is correctly configured on the clients wishing to login to the domain

(Of course DNS needs to be set up correctly in the AD itself) "Work to live, don't live to work"

"The problem with troubleshooting is that sometimes it shoots back"

Which systems? Are the ones not working all using the same operating system? That would help knowing this.

could be DNS. On the client computer run ipconfig /flushdns, then ipconfig /registerdns, might help. Just a question--- can you ping your server from the client by IP address? It could be alsow a simple connectivity issue.
Good Luck
