Dialing Timeout, is there a better way?

I'm aware of the settting that allows you to adjust the timeout while dialing a number. I believe it goes from 4 to 16 seconds.

However, is there a better way to do this?

How do I tell the sytem to wait for the rest of the digits if the call starts with a 9 then a 1.

Also how do I tell it to recognize when I'm dialing an extension on the same BCM or a different one via VOIP trunks?

This is all done via Public and Private Dialing Plans.
Check out the Public DN Prefixes.
When you dial a number that uses a public route on a PRI, the BCM will check that table, if there is a match the BCM will know the value of the number of digits associated with the prefix.
If there is no match, it will use the prefix of Default, which is generally 7.
Calls that go out VoIP trunks typically use a route type of private. The mechanism used to determine the private digit length is different for some BCM releases than others and depends also upon whether you use UDP or CDP.
