DFS - Have to add domain to trusted sites problem..

I just installed a new File Server and migrated all my shares to DFS. When users try to access certain files, such as Access Database's, some users it tells them that they cannot access the files. After adding our domain to the trusted sites zone in internet explorer, they are able to access the files without no problem. Other users it just pops up a security waring, they click on Open and their good to go.

Am I doing something wrong or is there something I can change to correct this? I realize I can add my domain to the trusted internet zone using GPO, but shouldn't my network already recognize that \\domain.com is trusted?

My share are as follows:

\\domain.com\public
\\domain.com\private
\\domain.com\shared
