Does anyone know if there is a way to retain messages sent to deleted items for a longer period of time.

That is a function of your outlook client and not callpilot

In Outlook, check out the properties and click on the auto archive tab. The auto archive is probably set to delete the messages after a certain amount of time. Change the amount of time you want them to stay in the folder for.
