Has anyone had an issue with an upgrade from R1 to R6 regarding Desktop Messaging with Outlook, allowing the user to listen to the voicemail for only about 4 seconds and then quits/cuts off.

Listening to the message through the set is fine.

Could it be that the Desktop messaging on her PC was not upgraded from the R1 to R6 version?

Yes, you have to download the latest Desktop Messaging client from the BCM. Make sure it's patched current and you'll be fine.
 
Not sure if you found your solution. I also had issues with the client PC with the Protection software like Macafee security. She was running windows XP with outlook 7. Had the customer disable Macafee. Not sure what caused it in the software but at least I knew were the problem was.
