Our experience with Domino 5.x is that quotas weren't really enforced. They sure do work in 6.x though. Since it is the server that is controlling them you need to upgrade the servers too. there are a couple of configuration settings with quotas in Domino 6 to tweak how tightly quotas are managed (for example you can set it to have a user that is over quota to still receive messages). The nice feature in Domino 6 is that when users exceed their warning thresholds they receive a lot of "nag" messages. This usually results in people cleaning up their mail files.

I cannot say if this is relevant to Notes 5.xx but under 6.03 there are server config options under Router/SMTP - Restrictions and Controls - Delivery Controls. Here you have options for:
Over warning threshold notifications: 'None'
Over quota notification: 'None'
Over quota enforcement: 'Deliver anyway (don't obey quotas)'
