The DBPruning job just helps to maintain the database size. When it is done deleting records from the databases, it leaves empty space which is then filled by data from new backups.
If you are running VLDB then you can run dbdfrag and then delete the files it creates or just run keybuild to reclaim the disk space.
However in this case unless you have a larger volume to install BAB on it might be better to reconfigure the backup to record summary information only into the database. It will keep track of everything except the listing of files and directories backed up. This will greatly reduce the size of the database.

Are you backing up to a File System Device?
That is the only way that I can think of for the data to take up space on disk, and DB pruning will have no effect on that.
