I know about conditional formatting, but is there an alternative way in which you are able to count cells that have certain colour formatting? e.g. count all the cells in a column that have green text.

nope - only with a User Defined Function (using VBA)

Your best bet is to use indicators instead of colours - use whatever logic you have used to give the green fonts and apply that to a formula to give a result of 1 or 0 - then it's simply a case of summing the column...
