I want to know what is the correct way of doing things.

I check out particular ER diagram and the entity to which I wish to make modifications to.
I then open up the ER diagram and right click on the entity needing change, to get into the properties for that attribute. I wish to remove the PK constraint currently on one of the attributes by un-ticking the check box in the Edit Entity window I do not want to delete this.
Then I save the ER diagram and go back into Repository Navigator.
Under Unique Entity Identifiers that attribute is listed, but surely it should not be?? Going back into the Obj. Nav and requery all does not remedy this.

What is the correct manner by which to make changes Please??

All you did was remove the primary key constraint, not the unique identifier. If you don't want it to appear under Unique Identifier in the Repository Object Navigator (RON), you have to delete the UID from your Edit Entity screen (or directly in the RON).
If you were to generate your server model with just the unique identifier and without the Primary box checked, the unique identifier will become a unique key, there will not be a primary key.
