I've got a totally new running-config that I want to apply to our asa. Is there a way I can copy that file into the flash and then copy that file so it overwrites the startup-config and becomes the new running-config?

hmm.. that copied it to the startup-config alright. once it's copied I can see the startup-config has changed, but once I do a 'write mem' the startup-config goes back to the what the running-config is. Do I need to do something else to ensure the startup-config stays as what I copied and stars with it?

When you do a wr mem you will overwrite the startup config with the running config. So unless you apply the changes to the running config they wont be the same.

So you could either do a copy flash start and reboot or make the changes in the running config and do a "wr mem". You can also do a copy startup-config running-config.
