Converted from 5.0.11 to 6.5.2 - Missing Folders

We just finished converting from 5.0.11 to 6.5.2. A small percentage of users are missing folders, some 25%, 50%, or even 90% of a user's folders are gone. The e-mails from the missing folders are in the All Document Folders. Problem is that it takes time to re-create each folder manually, and then copy the contents of each folder over from a backup file.
Is there a shorter way to get a user's folders back? I don't think the folders are stored in a separate file, that I could just copy over from a backup copy.

If you restore from backup should you not have the R5 mail files intact with all the folders? then just replace the design?

We found that a check mark was missing from the folders property.
Go into the Notes Designer, and open the database with the missing folders. While holding the "Shift" Key down, click on the folder catagory on left. A list of the folders should appear on the right side of the screen. Go into each folder and check if "Prohibit design refresh or replace to modify" is checked. If it is not, then chances are the folder is missing.
After checking off the option in all of the folders, do a replace design on a older backup copy, then move the newer e-mails over, and you're done.
 
I may not have explained this clearly.

In the old backup .nsf database file is where you look for the missing check mark in the "Prohibit design refresh or replace to modify". The folders are already missing from the current .nsf file, so you can't look for the check mark.

If the "Missing folders (current file) = unchecked folders (backup file), THEN you can do the solution discribed in the last line of my previous note submitted on April 13th.
