The technical reason is not the operating system but the way how the CPU
processes the data:
either with the least significant byte (LSB) first, called "Little Endian" or the MSB first (Big Endian).
You may solve this problem, but only by recsanning all backup media.
Besides that you of course need different license codes.
You may be better off setting up the new Linux backup server for new backups and recoveries, and maintaining the old backup server for recovery purposes of old backups only.
