Recently, I am applying for a new job. When I contact the agencies, they ask the following question in a good manner:

"In order not to jeopradise your relationship with other gencies or companies, can you tell us where else have you applied".

What are the agencies trying to get out of this question?

Normally, My answer is 'I am only contcting your agency'.

Is this a good answer?

If you are applying elsewhere, they should know so that they don't send your resume there again.

A wise man once said
"The only thing normal about database guys is their tables".

So my job application is NOT affected if I tell them I have / have not sent my CV to a company?

If you are applying to several positions through different agencies you should ask who the final customer is BEFORE they send the CV to them, and if you have already had another agency sent your CV to that particular client you should then tell the second agency NOT TO send your CV.

Some will abide to this and will not send the CV others will send it anyway so that your CV is just disregarded to the position (from both agencies) so another of their CV's can be considered even if you are a better fit to the position.

In any case never tell them who you have applied so far if it is not the client they are advertising the position to, as if you do they will just contact that client themselves.
