Several computers on my network, periodically lose connection to one server, ... just this ONE server, .. then the connection will come back in a few minutes, or if they reboot.

I've checked WINS, NIC cards, DNS.
 
Check the traffic on the NIC. If you are using Intel NICs then you better make sure you update the driver as Intel NICs have problems coping with high traffic.

Once the network traffic peaks, the card gets heated up and usually loses connection for a while (a threshold level setting I guess).

I counter this problem by making sure that the server have good ventilation and the server room has adequate temperature setting at about 15 degrees celsius.

I have seen this problem with cat5 cable due to very mild interference from outside sources. The solution we employed was to install shielded cat5 for that cable run. You can check to see if this is the problem by running a temporary patch cable from one of the computers (preferrably the worst one) along the floor to the hub. Of course the biggest problem with this test method is traffic and the randomness of the event. If you CAN do the cable this way, it is the only good test I know of. Even my high dollar fluke 100bT tester said the cable was good prior to replacement. It's been about a year now since we installed the shielded cable without a single occurance.
