Connection Agreement Question

OK- I'm 75% done with my 5.5 to 2003 setup and I have a question:

It wants me to switch the connection agreements to the new server, which I know how to do, but my question is what will this do to my current 5.5 environment?

Will this stop all mail delivery?

Will I be able to migrate mailboxes to the new server as I need to and still have production working?

Also- why don't I see the information stores service or the MTA service started on the new server?
