Configure MYSQL on Linux

I just install 4.0.18 mysql on a linux server, it starts without any problem. I copy my windows my.ini to the linux box (/etc and rename it my.cnf). I also change the [mysqld] to [mysqld_safe], and location for the base and data dir. Stop mysql on the linux and restart it without any problem.
I output the variables to a text file and find out it does not take the parameters in the my.cnf. Any idea?
