Calls to a direct extension, that cover to a VDN/Skill, are they reported against SLA setup in CMS?

A call no matter wether its a DDI or through a mainline number, provided it runs through the VDN and presents to the Skill then it will be included in the SLA.

The CMS does not determine that the call was a DDI it just sees an Offered Call through the VDN and the Skill/Split.
