CMD, regedit, task manager will not stay open

Server 2003 sbs. I'm having problems with opening cmd, regedit, task manager and SAV. The windows will open for less than a second then close. The server was infected with a hack spyware. Removed the spyware but still have this problem. If I start the server in safe mode. I can use the tools.
