I would like to know if clone a Raptor firewall box that is currently active, if the licensing isssue will cause a problem with either firewall? I have a second license, but want to know if the original firewall will be effected before I can change the license on the second firewall.

No. It will not affect the first server. In any case, you don't have to have the second firewall plugged into the lan to activate the license.
