Clearing a site of unused files?

I just took over a site and it is messed up. There are so many files in it that are not used it's hard to find anything. Is it possible to clear a site of all unused files, then refile the used files or do you have to do it manually and fix the links?

PS - Yes, I have saved all of the files in the site in case anything goes wrong. So, I've started the right way making the back-up, just trying the easy way to clean it up of unused files.
 
You do not state what version of dreamweaver you are using, but you can check for "orphaned files" in CS3 (maybe also in older versions, but I am not sure).
Goto the site menu, click "check links sitewide" and choose the option "orphaned files" from the drop down box.
