chkdsk stripping out permissions

We have a windows 2003 file Server that has a 1TB volume attached. On the last 2 occasions that we have run chkdsk against this volume, it has stripped out loads of the applied pemissions on folders/files. You can see it doing it in phase 3 or 3 in check disk. It doesnt do all, only some folders. I have been a hotfix for this on windows 2000 but not on winodws 2003. Does anyone know why this is happening, or how to prevent?

Honestly I would contact Microsoft for this. This is a bug and you should not be charged for the call. If you know the KB number for the bug in Windows 2000 you could ask for the 2003 version of that file. If none exists then they should be able to port one over for you.
