Do I have to reset the entire system to get mail boxes to be 3 digits long or will it still work with 2 digits as mail boxes that are directed to 3 digit extensions?

Changing the DN size from 2 to 3 digits in a CallPilot

Yes reinstall is required, they will not direct until you change them to 3 digits.
Example in mailbox 10:
If it remains at 2 digits it will not allow you to change Ext:21 to 221.
Best done with laptop and take a screen shot of all mailboxes and backup(Export) the recordings in AA/CCR so you can upload(Import) them back in when your at 3 digits.
While your at it maybe disable all outbound transfer from class's of service if not required and change password expiry to 0 if they do not like changing passwords every couple months.
