The folder structure you see in the CMC does not 'really' exist..It is produced by code in the CMS database - so backing up the database effectively backs up the folders.
The published reports themselves are stored on your Input and Output directory locations and these can be backed up using any file system backup program..

Yes, and you also want to back up the database used to keep track of them or they are pretty much worthless because they have a GUID type of naming convention to the structure and the files.

All the other info is in the CMS database tables..
So, back up the FileStore locations and your CMS database.
If this is done you can always recreate your current system from those backups ( will be a 'point-in-time' backup as of the latest backup date/time - be sure to synchronize the database backup with the FileStore one, so that the contents of the file locations will match the database entries.. - that is, do them when no new objects are being created/modified)

The key is to get the database, trust me, I had an administrator state that they were backing up the database, but they weren't (the issue is that the SQL Server file is in use so a conventional backup tool might skip it).

Yes, as long as you specify the same FileStore locations ( and they have been restored to that location, or never removed) and the same database connection info.
