can't do fdisk on compress win98 drive

I've been bitten by an viruse so I am reinstalling window 98, however, this machine was a dual boot now only boot to NT with compress fat partitions. Now I can't run fdisk and NT windisk can't format the drive either.
What can I do beside a low level format, which might take days.

Try fdisk /mbr sounds like the master boot record was hit by the virus.
