Can a restored IExplorer 5.5 cause this problem ?

Can a restored IExplorer v5.5 cause this problem ?

In my system (Win 98 SE, Celeron 900 ) , I upgraded IExplorer through 3 versions over the past year , from v5.0 , v5.5 to v6.0 . A few days ago, I reverted back to version 5.5 SP2 after some minor problems with v6.0 . Since then, IExplorer refused to terminate every time I closed it . It closed on the screen alright but when I looked at the running process window ( i.e. using Ctrl+Alt +Del ), IExplorer was still running (I know the difference between IExplorer and Explorer ! ) ! I could not close it with "End task" button . If I tried to open Iexplorer again, the system froze. The same problem persists after I attempted several fixes, which included:

_Checked system files and used IExplorer Repair Tool in Win98 SE.
_Reinstalled Win98 SE and run IExplorer v5.0
_Upgraded to v5.5
_Upgraded to v6.0 again

After each step above, the same problem occurred ! I then used <IEradicator 2001> ( suggested in Tek-tips) to clean out all IExplorer versions and repeat the above procedure again . Still , the same problem happened again . Netscape 6.2 and Opera 6.01 do not have this problem ( thanks god for that ! ) . Can a restored IExplorer v5.5 from v6.0 cause this problem ? Please suggest a solution for this exasperating issue. Thank you

You ran System File Checker, but what about scanreg /fix ?
 
Thanks, smitee & PAnderson . I did run scanreg /fix. The registry is OK.
